AREA MEASUREMENT TUTORIAL

    • Run ImageJ with Custom Macros installed.
    • Press Keyboard Shortcut 'F12' to open user folder.
    • Open the user Results.txt file.
    • Press Keyboard Shortcut '3' (Blue color channel).
    • Select the Wand Tool.
    • Trace ventricle (black space in the upper left) using the Wand Tool.
    • Adjust Wand Tool Tolerance to Match Tissue Perimeter.
    • Press shift + 'Foreground (red) Mask Button'.
        * Doing this masks the ventricle in black, then inverts the selection so that it surrounds the region exclusive of the mask (brain tissue is thus selected).

    • Press Keyboard Shortcut 'F5' (Start of Measurement Analysis).
        * Select the red channel for analysis.
        * Select the wand tool for future use.
        * Mark the Save Settings check-box.
      
    • Press Keyboard Shortcut 'F6' (Assisted Thresholding).
        * Press Keyboard Shortcut 'x' (Raise Threshold Black Point).
        * Press Keyboard Shortcut 'z'(Lower Threshold Black Point).
        * Press Keyboard Shortcut 'c' (Toggle Threshold Visibility).
        * Zoom in to focus on fine signal as threshold goal.
        * Press Keyboard Shortcut 'z' (Lower Threshold Black Point).
      
    • Press Keyboard Shortcut 'F7' (Threshold Region Creation).
      
    • Press Keyboard Shortcut 'F8'(Completion of Measurement Analysis.
      
    • Let's review the data we generated (optional).
    • Open the user Results file.
        * Measurement data added to results:
            • Threshold, Area Fraction, Area, and Integrated Density.
    • Press Keyboard Shortcut 'F12' to open user folder.
    • An image output folder has been automatically generated.
    • Nine data files automatically saved:
        * Three images, three region files, two spreadsheets, and one text file.
        * Three images shown:
            1. Final thresholded image within bound region.
            2. Copy of the original for comparison.
            3. Copy of the original image with user selection outline.

    • Demonstration of using saved region files:
        * Drag and drop the original image file.
        * Drag and drop measure roi.zip region file.
            • This region indicates the bounds of area measurement based on the user's selection.
        * Press Keyboard Shortcut '0' to toggle region visibility.
        * Drag and drop the 'threshold roi.zip' region file.
            • This region indicates the thresholded area bound within the user's selection.
